Yes, you can use Auto FTP Manager for transferring only the new files. To automate the transfer process add a schedule for night time.
When creating the connection profile, select the ‘Skip file transfer’ option in the drop down under the conflict resolution section.
Next, click on the ‘Configure’ button under Schedule Transfers section and add a schedule to run during the night hours. You can also add a filter to transfer the files based on modification date.
